The scuba shop only fills to 3500psi.

 

Question, what limitations will the 3500 fill have?

A 3500psi fill limits means less shots per fill. On a 4200psi gun quite a few less shots.

Do I need to limit what PCP I get,like under 3500psi, find a different Dive shop?

Either of those ideas will werq.

Can a 3500psi bottle fill pressurize the PCP above 3500 ?

When I first got my Impact I had that same dilemma. So, I finally broke down and bought a Yong Heng compressor. Never looked back after that. All of the air I want anytime I want. I would do it again and again and... I am down to $.006 per shot for air at the moment and headed lower it is.
 
My PCP takes 3600,that said I am wanting to get a PCP that takes 4200 psi.

You're in the Bay Area, look for a certified hydro shop. Probably the cleanest/best 4500psi fill you can get other than nitrogen.
